I think you mix up things. A W2K Domain Controller (is this AD Server in
your language?) does not issue certificates. You can install a Certificate
Authority (PKI) on one of your W2K Servers and this will be able to manage
certificates. You'll find good articles for the better understanding of the

How and if you can tell freeswan to operate with and trust these
certificates, I don't know, I am not a freeswan expert myself, I'm sure
someone from this list will be able to explain better.
